Plain Debian or Raspberry Pi OS 64bit? (Which reports itself as debian in /etc/os-release).

Beyond that, I've no idea. Never worked with flatpacks.
I'm not much of a desktop user but a couple of things spring to mind:
- Gnome specifc fields in a .desktop file aren't likely to have any impact. RPiOS doesn't use Gnome unless you installed and configured it.
- You probably want to check pcmanfm (the filemanager) settings and see if there is a configuration option in there to change teh default behaviour.
- You may also want to check the spec for the contents of .desktop files and see if there is a generic option that does what you want.
Beyond that, I've no idea. Never worked with flatpacks.
