Anyone got any clues?
Only one: you have two PCIe switches one chained off the other. Not something I've managed to get working in my brief testing.
Some web searching around the general area of daisy chained PCIe switches under Linux might help.

lspci -t while cryptic will shed some light on how it's all connected and if you don't have the NVMe drives connected you're seeing what I'd expect to see.
